Maggie asked me a good question... what happened to the 10,000 yen bill. Sorry, I wasn't very clear.
Anyway, it seems that the bill I had put in my wallet before going out was in face a 1000 yen bill, not a 10,000 yen bill. That's what was determined by the "counting" of the money in the till. I'm not 100% about this, but I believe it enough that I'm going to keep telling myself this so that I don't stress unnecessarily about possibly losing about $90. Ultimately, this is the most likely scenario anyway.
So, there's the mystery solved. :)
